After a goal-less first-half, Paul Ince's men went behind on 51 minutes through a Christoph Janker goal.
But Rovers hit back on 63 minutes when Benni McCarthy volleyed home when the ball fell kindly to him following a corner.
But the Bundesliga outfit re-took the lead just two minutes later when Matthias Jaissle headed in from a free-kick.
Hoffenheim extended their advantage when Janker fired home in the last minute to record a fine win.
