The 43-year-old died after an incident at Ballacrye on the north of the island and the qualifying session was immediately red flagged, the event's organising body ACU Events said.
Matsushita, from Saitama, had competed at the TT since 2009, finishing fifth in the 2011 TT Zero for electric bikes as well as racing in the superbike and superstock classes. He was also 2008 Motegi Endurance race winner.
A statement on the ACU website read: "The ACU wishes to pass on their deepest sympathy to Yoshinari's family and friends."
Gary Thompson, MBE, Clerk of the Course, ACU, commented: "Yoshi was a really popular competitor who had a large number of friends in the TT Races paddock.
"He was a genuine and friendly character who always had time for everyone. He will be sorely missed."
Matsushita was a late addition to the Tyco Suzuki team and it was only revealed earlier on Monday that he would be linking up with Josh Brookes and Guy Martin to race in both Supersport events this year.
The Coroner of Inquests has been informed and an investigation into the circumstances of the accident is under way.
After securing his spot in the race earlier on Monday, Matsushita said: "I think to be honest, I was surprised. As a member of this great team [Tyco Suzuki] for the TT, I draw the full power to be able to use their experience to fight this monster course at best.
"I did not ever think a miracle like this would ever happen. For several years I have wanted to fulfil my ambition to race in the Supersport 600 class. I am very excited to work with members of Tyco Suzuki and riders Guy Martin and Josh Brookes."
British MotoGP rider Cal Crutchlow tweeted: "Sad news from TT tonight. Thoughts are with Yoshinari family and all involved."
Matsushita's death means that 21 riders have been killed in this event since 2000.
