There were few chances created in a largely dismal first half.
Stockport goalkeeper Owain fon Williams saved Andy Monkhouse's early effort, before the hosts hit back with Leon McSweeney heading just over at the far post.
The Hatters broke the deadlock 10 minutes after the restart. Michael Rose crossed for McSweeney who rifled home from close range.
It was 2-0 10 minutes later when teenager James Vincent lashed in a superb shot from outside the box for his first league goal.
Substitute Michael Mackay nicked a goal back for Pools with five minutes to go, slotting into the bottom corner from 12 yards from Joel Porter's pass, but Stockport hung on.
