The Cumbrians went ahead when debutant Kevan Hurst curled a superb shot into the top corner with the outside of his foot after 13 minutes.
But the lead was short-lived. Teenager James Vincent's cross was headed into his own net by Richard Keogh.
On the half-hour mark Graham Kavanagh came close when his deep cross into the Stockport box missed everyone and almost crept in at the far post.
Joe Anyinsah put Carlisle back in front after 64 minutes when he pounced from close-range following a dangerous Hurst cross.
The closest Stockport came to an equaliser was when Michael Rose saw a fierce free-kick well-saved by Lenny Pidgeley.
