Shaun McDonald and Dean Bowditch fired over for Yeovil early on, while Gavin Tomlin brought a comfortable save from Steve Mildenhall.
Glovers goalkeeper Alex McCarthy had little trouble in dealing with a low shot from Scott Vernon, who then saw an effort cleared by Steven Caulker after a Johnny Herd throw-in had caused havoc in the Yeovil defence.
Tomlin fired well over again after the break before Southend boss Steve Tilson made a double substitution, bringing on Francis Laurent and Matt Paterson to try to add some spark.
But it was Yeovil who went closer, with Terrell Forbes seeing a shot fly inches wide of the post.
Pat Baldwin went close for Southend late on with a half-volley from Herd's corner, while, at the other end, Glovers substitute Andy Welsh forced Mildenhall into a decent save.
