The home side went ahead after four minutes through Paul Murray and never lost their grip on the game.
An injury-hit Luton side held on under constant pressure until the 76th minute when the outstanding Ben Davies fired a fine 15-yard shot high inside the far post.
Five minutes later Grant Holt let Richard Walker's low centre pass through his legs before delicately back-heeling the ball past Conrad Logan.
Logan had been outstanding as Shrewsbury piled on relentless pressure.
Murray, on his first start since August, had a shot superbly tipped over and the Luton keeper saved point-blank with his legs from Davies and then blocked a close-range header from Michael Jackson.
Luton were limited to long-range chances but their shooting was wayward.
Paul McVeigh came closest with a first-half 25-yard rocket which goalkeeper Glyn Garner tipped over.
