Schalke were pushed all the way by a resolute Frankfurt side that entered the game with just one win from their last six outings.
In the end goals from Gerald Asamoah, after 66 minutes, and a late effort from Jefferson Farfan settled the contest.
Experienced frontman Asamoah connected with a pinpoint delivery from Lukas Schmitz to nod home the opening goal of the game.
Things then got worse for the visitors five minutes from time when Pirmin Schwegler was shown a second yellow card, all but ending any hopes they had of staging a late comeback.
Jan Zimmermann then felled Farfan in the box as the game ticked into stoppage-time and the Peruvian striker made no mistake from the spot.
Schalke move up to third in the standings while Frankfurt slip back into mid-table.
