But Stefan Kiessling levelled just minutes-later before Lars Bender fired home the winner with 13-minutes left.
With Dortmund held to a draw on Saturday, Bayer are now just five points adrift.

They went ahead on the half-hour when Venezuelan Juan Arango pounced, and then Marco Reus took charge as he grabbed two before the interval.
Milivoje Novakovic gave Cologne some hope with his goal on 50-minutes, but Borussia sealed a comprehensive win thanks to further efforts from Filip Daems and Havard Nordtveit.
