Summer signing Fleming gave the Shrimps the lead in first-half injury time when he converted from Adam Rundle's cross.
He added a second just after the hour with a similar clinical finish as Rundle again provided the assist with another left wing cross.
Coventry had the better of the early pressure with Chris Hussey hitting the foot of the post with a right foot curler on 15 minutes and Carl Baker headed over from close range.
Roy O'Donovan had a golden chance to give his side the lead on 23 minutes after latching on to a mistake from Darren Moss, but shot weakly wide when he should have done better.
The second half saw O'Donovan miss a great early chance before Fleming made it 2-0. And the Shrimps could have had another as Chris McCready headed just wide and Craig Stanley shot against the post.
