The Lions dominated proceedings at the New Den and took the spoils courtesy of goals from David Martin and Jason Price.
It took Kenny Jackett's side 25 minutes to force a breakthrough and when it arrived, it was shrouded in controversy.
A Martin cross found its way through to the lively Price and he was duly bundled over in the box by Chris Whelpdale.
Gary Alexander took responsibility from the spot, but saw his effort saved by Joe Lewis.
However, the Posh keeper was adjudged to have moved off his line too soon and the Lions were awarded a reprieve.
Aggrieved
Alexander stepped up for a second time, but once again saw a tame attempt beaten away by Lewis.
Remarkably, though, the match officials were still not happy and ordered a second re-take, which Martin fired high into the top corner.
Peterborough, aggrieved to find themselves behind, did their best to find a route back into the game, but suffered a further setback just before the hour-mark.
Some sloppy defending from the visitors allowed Martin to deliver a telling cross to the back post where Price was waiting unmarked to drill into the roof of the net.
Millwall remain in third spot with three games of the season remaining, but are now just three points behind Darren Ferguson's side in the race for a top-two finish.
