Fellow strugglers Chester and Grimsby both picked up wins, and the combination of results meant that the Hatters were defeated in their brave battle to overturn their 30-point deduction with four games left to play.
Chesterfield started well with Jack Lester prodding at Dean Brill in the 15th minute before lobbing just over the crossbar from the edge of the area three minutes later.
Mick Harford's Luton found their feet and Keith Keane volleyed just over from 25 yards in the 22nd minute.
The hosts then contrived to make a complete hash of a two-against-one breakaway as Claude Gnakpa dallied and was tackled in the 25th minute.
Chesterfield ended the half on top as substitute Allan Goodall tested Brill, Gregor Robertson blazed over from 15 yards and Derek Niven headed high from close range.
The Hatters stepped up a gear after the break with Sam Parkin looping a header on to the top of the crossbar before Tommy Lee frustrated the hosts with fine saves from Parkin, Claude Gnakpa and Asa Hall.
Luton's day was summed up when Parkin sent a free header over in the 75th minute.
