Stuart O'Keefe fired Gillingham ahead from the penalty spot just before half time before Omar Beckles pulled Shrewsbury level in the second half.
Shrewsbury pushed for a first-half breakthrough with a long range Sean Goss free kick over the bar before Josh Laurent exchanged passes with Daniel Udoh and saw his shot saved by Jack Bonham.
Gillingham goalkeeper Bonham was then called into action again when he denied Jason Cummings after the striker was set up by Laurent.
The visitors took the lead in the 43rd minute as O'Keefe converted a penalty awarded after Ryan Giles challenged Tom O'Connor.
Gillingham were first to threaten in the second half when Mark Marshall's effort was saved at his near post by Max O'Leary.
Shrewsbury equalised in the 63rd minute as defender Beckles turned in a low cross from the left by Goss.
Brandon Hanlan then tested O'Leary before Shrewsbury went close to a late winner when Fejiri Okenabirhie headed Donald Love's cross just wide.
